I am using Configuration Manager 2012 to push MS updates from 1:00 am - 6:00 am. MY Windows clients are configured by default to check for updates at 3:00 am daily. Is it best practice to disable the Windows Update feature on my clients to avoid any network traffic conflicts or OS confusion?

Check Jason's blog about GPOs for configuring the Windows Update Client agent (blog.configmgrftw.com). It's the ConfigMgr client that controls WUA.
