When we installed RU3 today.

When we came to install protection agents, the following error was detected.

The agent operation failed because DPM detected a more recent version of the protection agent. (version 4.1.3408.0) on machine.

Recommended action: Upgrade the DPM server to 4.1.3408 or install the protection agent of 4.1.3417.0 on machine.

Can any one advise, instead of performing a reinstall of all the protection agents on our whole estate of 500+ servers.

You can try manually uninstalling 1 box and then push the agent again to that machine.
