I've noticed that on different computers after we install updates over the weekend and log back in some applications will automatically open and restore. Is this normal behavior after a system center restart?

CM doesn't do anything special to reopen apps.

This is standard Windows Restart Manager behavior in Windows and has gotten more robust over the years as Windows itself has matured and as mentioned by John and Tim, has nothing to do with ConfigMgr.
