We are busy with a ConfigMgr 2007 -> 2012 R2 SP1 migration. Objects migrated but converting legacy packages to applications is a challenge. PCM does not want to install on a ConfigMgr 2012 R2 SP1 instance.
Can MS please assist.

Bear in mind that PCM was built for ConfigMgr SP1. It does work for R2 but with R2 SP1 I haven't personally tested this.
If others in the forums can confirm this then I suggest that you post feedback with MS at Connect (https://connect.microsoft.com

Suggest you log this at the Connect portal. Reckon this is going to hit a few people. It may be that MS has a version coming out soon but if you add the feedback MS will read and respond accordingly
Workaround:
Get a "Microsoft.ConfigurationManagement.exe" from a pre SP2 AdminConsole.
E.g. Version 5.0.7958.1303
Navigate to the AdminConsole folder e.g. E:\Program Files\Microsoft Configuration Manager\AdminConsole\bin
1. Rename the SP2 AdminConsole Microsoft.ConfigurationManagement.exe to Microsoft.ConfigurationManagement.exe.new (ver 5.0.8239.1000)
2. Copy the pre-SP2 Microsoft.ConfigurationManagement.exe into the AdminConsole bin folder
3. Run the PCM installer
4. Delete the pre-SP2 Microsoft.ConfigurationManagement.exe
5. Rename the Microsoft.ConfigurationManagement.exe.new back to Microsoft.ConfigurationManagement.exe
Root cause:
The MSI checks the console exe for a VerMax of 5.0.7999.0000
