We deployed DPM in our infra recently but there are many SQL servers still using the native backup. How either method affect the up to minute restore? Thanks in advance.

if you are using SCDPM to Backup your SQL Database, no other Backup should be used, cause SCDPM is using the VSS Interface and needs the SQL Logfile for Synchronsisation. If another Backup is also using and modyfieng SQL Log File, SCDPM throws an error.

If you still want a BAckup with SQL Server, use the "Copy-only-backup" that should work
