Today upgraded my site to SCCM 2012 R2, but I cant find in console where are console update package.

Under Software library I do not see R2 packages, like from previous CU updates.

Where I can get these packages?

There are no packages. This only happens for CUs.

But what to do with clients? Do I need to enable automatic update? Or can I do it somehow in small portions?

Yes, you have to re-install the clients. You can do it either way - enable Automatic Client upgrade OR do it manually in batches. Either way is supported.
