Also you can use tool like Orca or admin studio to make .msi file or change to those msi.
But honestly i think using app deploy or any powershell to deploy all the application is easy and portable. Also using powershell it let you do some touch up during installation copy config file or regkey and even make validation or start other things afterward also make sure some software are close before you install.
But there is no best solution or one solution that fits everyone. You need to look at what you need.

Concur with Frederick in general; however, maybe we can offer something more if you define the above. Specially, what is not simple today? What are you having challenges or problems with? Is something not working well?
